That's the only difference really, the QFAA package doesn't have the REG0 option available and thus external supply and USB is also therefore not available.

NFC and QSPI is still available though

Thanks for the prompt reply. I was not sure about the exact modules that are wired for the QFAA package variant.

Still, it is my understanding that there are some differences between the nRF52840 QFAA and QIAA package variants. I extract this from the config Table 168 on the specs.

There it mentions VDDH, EXTSUPPLY, DCDCEN0, and USB and N/A. Is there any other difference to consider?

Yes,
Where did you read that NFC isn't available on the QFAA variant? There isn't one for package variants specifically, but we do have one for each chip in the series. You can find that here.
See the pin assignment list in the product specifications. There are pins that are recommended for QSPI and pins that should not be used for QSP( standard drive, low frequency).
