I found it. I'm using VS Code with the nRF Connect extension. Both projects are including a devicetree overlay file which is added to the build configuration automatically even when explicitly removed. This overlay adds a second device. Removing the overlay file solved the issue.

Not sure if that is the right answer. The nRF52840 dongle doesn't have any J-Link so I don't think this is related to J-Link... but maybe I get you wrong...

I believe the answer here is simply that the same J-Link OB firmware for the on-board interface MCU is used for several development kits, the nRF52840 only support one UART interface, so only one of the COM ports is operational, while for instance the nRF52833 have two UART interfaces, in which case both COM ports are operational.

This does not explain why two COM ports are associated with the device.

I want to add that I running the terminal app on Windows.
