I'm not sure I understand what you mean by this question. In the Coded PHY heart rate sample, the heart rate service is indeed the standard service for this sample and uses Coded PHY after connecting.

Can you share some info on what error/failure you see when trying to connect after enabling Coded PHY advertising. You will also need to enable extended/Coded scanning on the central side of the connection for the device to be able to connect successfully. Both devices will need to support Coded PHY both before and in the connection to be able to connect over Coded PHY.

The Heart Rate service is the standard connection, right? I thought you mean it was normal at advertising and changed the Coded PHY after it was connected.

Is there anyway of configuration? we failed the connection after the adverting was ok under the Coded PHY.

Please check out these cases where what configs to set and how to use the bt_le_ext_* functions is described. You need to enable extended advertising with CONFIG_BT_EXT_ADV=y and CONFIG_BT_CTLR_ADV_EXT=y and you need to use the bt_le_ext_adv_* function instead of bt_le_adv_start() that can only be used for legacy advertising.

Yes, this is the expected behavior. This sample shows how a specific service (the Heart Rate service in this instance) has Coded PHY suppport and can use long range to transmit heart rate values over the Coded PHY. It does advertise and connect over the standard 1MBPS PHY, but it is not a problem to also make it advertise over the Coded PHY with some configurations to the advertising set.
