In this case, they both prompted separately to be updated in the same week. The 'weirdness' started after updating both.

Do you mean the prompt by Jlink itself, as compared to the prompt from nRF Connect for Desktop?
The nRF Connect for Desktop needs specific versions of Jlink to work as expected, so I would only upgrade this when prompted from nRF Connect about this, however I totally understand the desire to upgrade when Jlink prompts this as well.
I will pass a note to the developers about this so that we perhaps could emphasize/highlight the importance of following the nRF Connect requirements directly, when receiving prompts to upgrade separate components of the toolchain/SDK from elsewhere.
