For the issue at hand, one likely issue is that the new bootloader has a different start address and/or size compared to the existing one. Could you please check if that is the case?

Besides that, are there no signs/symptoms at all to give a clue what is going on on the device? Can the new Secure Bootloader you are programming produce log?

I think it's also a good idea to try updating the bootloader to a minimally modified copy of the existing bootloader first to familiarize yourself with the process and have some expectations.
