I'm having the same issue occuring with my custom board nrf52840 as Andy mentioned. my current sdk is ncs 3.0.1 but the issue was also in older sdks too.
- I have tested this sense-edge-mask but it does not work for me.
- When log are enabled and it is connected to jlink the issue never occurs.
- I have a button on my board which wake up device from sys_poweroff(), Most of the time it wake up but sometimes its not.
- Also device stuck device wakeup from watchdog reset.
- Rest everything is same as Andy mentioned above.

Hmm, that could be,

Can you again flash your firmware with older sdk and see if the device wakes up? If yes, then I can focus my debugging direction on what new changes have been introduced for this in the newer sdk.

I have the same issue on my custom board with Fanstel nrf52805 module. Your solution is not working for me. My device sometimes can't wake from power-off. Can it be the bug in Zephyr's new SDK? Cause in the previous version of the Zephyr like v2.4.2 I have never seen this problem.

I have that set for both gpio0 and gpio1

You might need to enable the sense mechanism for it in the device tree as initialized here.

probably add this in your custom_pins config and see if it helps

sense-edge-mask = <bitmask_set_for_pin_used>;
