Please also take a look at the 5340DK reference designs for connections and layout.

You can also go through the nRF Desktop application which utilizes the USB module.

Yes, it should be fine to program using the USB lines. You can take a look at the reference schematic for the nRF5340DK.

In case you are using the USB, you need to make sure to connect the VBUS as well as DECUSB according to the reference schematic.
