If I understand you correctly these settings should mostly be static, not changing during runtime?

If so I think you should configure them after the call to nrf_gzll_init(), before you call nrf_gzll_enable(). Essentially the same place that nrf_gzll_set_max_tx_attempts(MAX_TX_ATTEMPTS); is called in the standard example, here.

As a side note I would strongly recommend getting a nRF52840DK setup as well, in addition to your custom board, unless your project is very simple. If you ever run into a situation where you need help debugging a tricky software issue then it is much easier for us to help you if we can reproduce the issue on our side using a DK. It is also a great help when debugging potential hardware issues, as you can use the DK for comparison.
