&lt;p&gt;&lt;span style="font-family:arial, helvetica, sans-serif;font-size:inherit;"&gt;I was able to fix this issue by including the below line in prj.conf.&lt;/span&gt;&lt;/p&gt;
&lt;p&gt;&lt;span style="font-family:arial, helvetica, sans-serif;font-size:inherit;"&gt;CONFIG_NRFX_GPIOTE_NUM_OF_EVT_HANDLERS=2&lt;/span&gt;&lt;/p&gt;
&lt;p&gt;&lt;span style="font-family:arial, helvetica, sans-serif;font-size:inherit;"&gt;The different triggers were intentional and I had configured P0.25 and P0.27 for GPIOTEs. I think the problem was with allocating channels when multiple GPIOTEs were used. With the above line in prj.conf, &amp;nbsp;it fixed the issue.&lt;/span&gt;&lt;/p&gt;

&lt;p&gt;Can you provide me with the minimal version of your project that was working in nrf5 sdk and also the one which you have updated to in ncs that is not working?&lt;/p&gt;
&lt;p&gt;Is the different tigger config intentional for pin1 and pin2?&lt;/p&gt;
&lt;p&gt;which pins you are using for pin1 and pin2?&lt;/p&gt;
&lt;p&gt;are handler functions the same?&lt;/p&gt;
&lt;p&gt;&lt;/p&gt;
