I have modified my version of SEGGER J-Link to the universal one and updated the firmware using JLinkconfig, and now the notification stopped appearing.

Hello leaveyou,

It appears that you may be experiencing a known issue with M1-based Mac machines and the J-Link connection. This issue could potentially be linked to the version of SEGGER J-Link you are currently using. M1-based Mac machines require the installation of the Universal version of SEGGER J-Link to avoid any complications with the J-Link connection.

Another user reported a similar issue and found a temporary solution by downgrading the nRF Command Line Tools to version 10.23.

You could also test with another USB-cable, just to rule that out.

If the above steps do not resolve your issue, it would be helpful to have more information about the error messages you are receiving. You could try running the command "nrfjprog.exe --recover --log" and post the log for further analysis.
