I'm sorry, but I'm not sure I understand what you mean by this. Per the reference circuitry, some pins/pads are connected to ground, but are you asking if some of these pins are internally connected to others within the SiP?

Yes sure. But my question is the chip "box" of nrf9161 internally connectd to ground or not ? Beceause if I check the continuity between usb gnd for example and the center nrf9161 chip box I have a contact, and I don't know if it's normal or not, because on some chip like stm32wl, we have a metal shield on the chip.

The SWCLK should definitely not be in touch with GND, so this must be due to bad soldering and would explain why you can't program your board.
