I want to measure the power profile while XIAO is on Battery. Based on docs I should do these in Ampere meter mode.

I have connected my battery to Vin and GND of the Power Profiler Kit 2. While Vout and GND are connected to the XIAO. Now Vout has to be enabled in the app of PPK which will then turn on the XIAO which beats my point since I want to measure my battery profile.

I may be misunderstanding you, but this sounds like the correct way to do this. In ampere meter mode the PPK2 is only measuring the current coming from your battery. No power is being supplied from the PPK2 to the XIAO in this configuration. The toggle button to enable power output in ampere meter mode just lets current flow from your battery to the XIAO.
