We verified our PCB works as expected.

The 52840 dongle has a bootloader already, so it can boot in bootloader mode through USB to program it.

You can program your dongle bootloader first.

The original nRF52840 Dongle can be programmed via USB using the nRF Programmer app.

That is what we want to replicate.

Should we assume there is a problem with our PCB?

Can we discover the issue through the nRF52840 DK debugging/programming?

Yes, you ae right.. The nRF52840-Dongle also doesn't have on-board debugger.. Hence it is necessary to use an external debugger to program the dongle.. You will need to use a DK or JLink to program it.
