&lt;p&gt;While there will be a phase out of &lt;code&gt;nrfjprog&lt;/code&gt; in favor of &lt;code&gt;nrfutil&lt;/code&gt;, the final switch will not happen until &lt;code&gt;nrfutil&lt;/code&gt; has the required level of functionality. &lt;code&gt;nrfutil&lt;/code&gt; is in active development and will eventually have full support for the features you are looking for, but for now &lt;code&gt;nrfjprog&lt;/code&gt; is needed for some use cases.&lt;/p&gt;
&lt;p&gt;Current status is that options for external flash are missing in &lt;code&gt;nrfutil device erase&lt;/code&gt;, which would be the equivalent of &lt;code&gt;nrfjprog --qspieraseall&lt;/code&gt;. Support for qspi in some other commands of nrfutil is (soon to be released as) experimental, and/or they are still lacking.&lt;/p&gt;
