Often the 'scope probes have a x10 switch which allows x1 or x10 voltage measurement; the trace above may simply be due to one probe being set to x1 and the other probe set to x10 - a factor of 10 times difference in the trace display.

Simple test: put both probes on the same signal and observe the display.

Can you explain what you mean about getting the CPU clock? The PLL.FREQ is set during system startup to either 128 or 64MHz and is the frequency that the CPU runs on. See the ...\modules\hal\nordic\nrfx\mdk\system_nrf54l.c file for reference.

Can you zoom in on the SCK graph here so we can see what's happening during these events? Do you also have an image of how you have connected the SPI device to the DK? Additionally, can you confirm whether the SPI communication works as expected or not here?
