&lt;p&gt;That was actually the issue. Once I did add the partition and set the SPI max frequency higher I could see that whatever I wrote through littlefs did stay on the external flash.&lt;/p&gt;

&lt;p&gt;You probably need to explicitly define the location of your littlefs partition in the pm_static file. Even though your .overlay file defines a partition on the external flash and references it via fstab, the Partition Manager is likely placing the littlefs_storage partition in internal flash. You can&lt;a href="https://devzone.nordicsemi.com/support-private/support/346472"&gt; refer to this old Devzone case&lt;/a&gt;.&lt;/p&gt;
