This was resolved. The softsim thread was not getting enough CPU time. That resulted in a command sometimes taking rather long. The modem (library) will send a RESET command to your softsim if a request takes longer than 2 seconds.
We resolved this by sleeping longer in our application thread.

The docs also mention this:
The `NRF_MODEM_SOFTSIM_RESET` request is issued whenever the processing of a request becomes unresponsive.

I guess this comment could elaborate that the fixed timeout is two seconds.
