Yes. Look up how to configure sub projects in a sysbuild for mcuboot.

Net core should not care IIRC.

Also, when I add back MCUBOOT, and the net core, it doesn't run. Do these two lines of code, need to be added somewhere else, other than the prj.conf

Sounds to me you may want to use:

CONFIG_CLOCK_CONTROL_NRF_K32SRC_XTAL=n
CONFIG_CLOCK_CONTROL_NRF_K32SRC_RC=y

Make sure this is the case for all builds you have.

Those modules don't have the LFXO crystal populated - which all nordic sample code requires by default.

AFAIK you need a custom dts overlay in order to switch to (calibrated) LFRC.
