Moh from the boards files you posted I see you also have the pins on P2 assigned to your spi21 instance. Meaning constant latency must be enabled prior to using the SPI.

I can't really help, but we do have a similar issue using a Timer, Counter, GPIOTE, SPI - PPI setup. When constlat is enabled, no issues. When constlat is not enabled and the timer has no interrupt enabled, we miss events. If we enable the interrupt for the timer and have an empty ISR, no issues even running for several days.
