Just remove the previous installation before installing nrfjprog as Jorgen advised ;)

It was due to bad symlinks as I had previous versions of .so in the nrfjprog directory.

Have you tried extracting a fresh copy of the command line tools? Also make sure you use the correct versions for 32-bit Linux and for 64-bit Linux. I tested this on Ubuntu 16.04 64-bit and it worked fine.

The issue comes before. The tool can't be launched at all. nrfjprog -v doesn't work.

You could try to erase the chip, nrfjprog -f nrf52 -e and/or do a recover nrfjprog -f nrf52 --recover. What do you get when you enternrfjprog -v ? What are you trying flash? An nRF52840 example from SDK 13?
