In theory it should be possible, but I do not know it nRF Connect is dependent on the Segger chip in any other way. Like I said, I have not tested this myself, so you will just have to give it a try. The complete source code is available on GitHub, so you should be able to sort out any issues you are facing by changing the source to your needs. Note that this is not something we support, as our tools are created to work with Segger devices only.

Thanks! In regards to the firmware, what if I flash the nRF52840 prior then disable nfr connect from flashing new firmware?

Hi,

nRF Connect filters out serial ports with SEGGER vendor ID. To non-SEGGER devices, you will have to change the source code and compile it from your own source.

Note that the application is using the SEGGER chip to program the firmware though SWD interface, and it is checking the serial to get correct family etc. I have not tested this myself, and you might face additional issues if doing this.
