Also if you provide anything through that USB port to your custom board then unplug it for flashing (or make really sure that these power lines and GNDs won't create any problem - if you do something wrong they can fight, create shorts and circles and you can burn one of these boards easily).

And we have a winner:

Short VDD and VTG pins on P20 (red wire and the next PIN towards SWD lines).
Power target from first PIN of P20 (VDD nRF).
Ground target from some real GND PIN on DK nor GND detect (e.g. from P1 header or any other GND).
Optionally also connect any GND on DK board with last PIN on P20 (GND detect).

By this you power the target properly (GND and VDD detect pins should really detect the power on target but that deosn't mean it also provides these levels!) and also you say to SEGGER J-Link through P20 that there is something to flash.

Give us a photo, you probably wire something wrongly. Either Target VDD or GND are not detected and so SEGGER J-Link on Nordic Dev Kit keeps targeting internal nRF5x chip. Don't use long and clumpsy/thin wires.
