Which software?

Segger Embedded Studio works pretty much the same as any other IDE in this respect.

You add .c files to the Project
You don't add .h files to the Project - they are found via the Include Paths setting.

The Include Paths are set in the Preprocessor section of the Project Options - in 'User Include Directories'.
