As stated, I also experience problems in the past with using a terminal. I ended up using the Segger RTT software (JLinkRTTClient.exe on Windows) which is also supported heavily by Nordic.

Sorry to hear. I remember that I had similar problems initially and ended up using JLinkRTTClient in a separate terminal window on my Mac. That's the way I'm getting my debugging messages now. What are you using?

I have connected the BMD300DK to laptop through USB cable.

The connections are as follows

Laptop <-----USB cable-----> Rigado DK<----SWD/SWCLK/VCC/GND(as mentioned above)-> Custom board(driven by Li-ion battery)

This is already enabled (#define NRF_LOG_BACKEND_UART_ENABLED 1) in the config file.

You should be able to use the SWD connection to see the debug messages. I guess the next step now would be to share your sdk_config.h file ;-)
