Hi Matt,
The v0.4.0 tag was released last week and is the recommended version to use.

Please do the following:

cd ncs/nrf
git checkout master
git pull
git checkout v0.4.0
west update

The secure_boot has changed name to "spm" (secure partition manager) and is default build and merged with the application you are building.

So you only need to flash the merged.hex file when flashing to the nRF91. (also described how to do this in SES)

The issue is solved by using the other branch https://github.com/NordicPlayground/fw-nrfconnect-nrf/tree/bsdlib-nonsec/samples/nrf9160/secure_boot

Currently there are no "tags" which you may check out. (This is coming soon)

Right now you can do as Gurkan mentions.

Checkout a commit hash in the nrf repo.

Note: always do a 'west update' after you do a git checkout (this is to sync up the rest of the repoes)

git checkout c1939d963fe2c18013ffb8de0bd8f6fc1d91724d, this commit is the latest stable as much as I know.

You can find the application in "..\ncs\nrf\samples\nrf9160\spm"
