You can see all the changes between the 51 and 52 series over at the Infocenter. All the peripherals you mention are in the nRF52 as well, and although there are some updates to some of our libraries/functions in newer SDKs, etc. it's pretty similar if you've got the gist of it now.

So what is the difference between nRF51 and nRF52? What are the updated features of nRF52? I would like to know how much change we need to make (especially in our code) if we are planning to switch from nRF51 to nRF52. Currently the peripherals we are using are TWI and PWM, and we are also using BLE and flash storage.

As awneil says, if you're working on a new design, I suggest you take a look at the nRF52 series, as they get updated SoftDevices and SDK examples regularly as opposed to the nRF51 series.

You do realise that the nRF51 series is not recommended for new BLE designs?

The reason you're not able to see the UART output from the virtual COM port is that the UART pins on the onboard nRF51 are connected to the debugger internally (see the nRF51DK user guide for more info). There is a UART peripheral on your chip, but you'll have to connect the UART pins to the DK as well in order to use the virtual COM port. In any case, you should be able to see the RTT logging information from the debugger directly using the J-Link RTT Viewer to see the debug information more easily.
