They contain the same SiP, yes, but the schematics for the two boards (nRF91 DK - PCA10090 and Thingy:91 - PCA20035) are still very different.

what is the difference? it should be the same cip just with extra sensors, isn't it?

Hi!

The FOTA example works with NB-IoT. However, there is no FOTA example for the Thingy:91. If you're testing the sample in NCS called aws_fota, it is only written for the nRF91 DK, not the Thingy:91.
