Now I have succeed to checkout master branch and get it working. After this commit (https://github.com/NordicPlayground/fw-nrfconnect-nrf/commit/5a5e2fbc8033066f99b5fa481a3457fe7ff2303e) I removed the lines from zephyr/cmake/app/boilerplate.cmake and added one line into nrf/cmake/multi_image.cmake (line 35):

set(nonsecure_boards_with_ns_suffix
    nrf9160_pca10090ns
    nrf9160_custom_boardns          # Added this
    nrf9160_pca20035ns
    nrf5340_dk_nrf5340_cpuappns
    )

Have you figured this out yet? I am sorry for the delay. Lately, a huge portion of the support team has been on Christmas vacation. Most of the staff will be back 6 of January 2020 and you can be sure to get an answer shortly after that.

I noticed that the file /cmake/app/boilerplate.cmake changed from NCS revision f9f93a7016726db7ed0d173d89a00b062b522322 to revision cb0e63f4c9b625a55ea938bf611a5cfe7, specifically the if(${BOARD} STREQUAL ... were removed. Consequently, the approach described in 2.2 Walkthrough will not work. I will get in touch with the developers and ask how to go about this.
