I cherry picked the mentioned commit and rebuilding/programming the debugging works even after bt_enable. Thank you so much.

I assume this commit is also part of the official zephyr git, right?

Sorry for the late reply.
This is an issue related to the shared memory between the two cores.

This was discovered after the release, and has been fixed in this commit:
https://github.com/NordicPlayground/fw-nrfconnect-zephyr/commit/8d64d4ae611cc64a44939f731b57bfd6828036c7

which you may cherry-pick into you local fork.

Or you can wait for the next release, where the fix is included.

I can reproduce the issue on my side, and we also have similar cases. Now our segger expert is digging on the root causes. If we have any solution, I update to this case. Sorry for the inconvenience.

Sorry for triggering this issue again, but it's 20 days since the issue has been raised. I was wondering if there is any progress on this? Were you able to reproduce it? Is it a problem that others also see?
