Is it possible to set the clock source for a timer to the RC oscillator?
I'm using Bluetooth in combination with my timer and I see that it is counting differently when the softdevice switches over from RC to XTAL for BLE stuff.

no, the chip has only one HFCLK controller clocked either from HFINT or HFXO. You can force HFXO to run all the time with sd_clock_hfclk_request() function (this will increase current consumption somewhat). If 30.5 usec resolution is sufficient for you, it's better to use RTC clocked from LFCLK instead of timer.
