&lt;p&gt;You don&amp;#39;t need to uninstall the SES installation that was installed through Toolchain Manager. You can just install SES from the link in the document you attached earlier in addition.&lt;/p&gt;
&lt;p&gt;It seems like there&amp;#39;s a problem with the connection to the board. It could be a faulty cable or something with the board itself.&amp;nbsp;&lt;a href="https://devzone.nordicsemi.com/f/nordic-q-a/49291/nrfjprog-suddenly-stopped-working-but-jlink-connection-works"&gt;This case&lt;/a&gt;&amp;nbsp;has several links you could check out to see if any of them helps.&lt;/p&gt;

&lt;p&gt;The guide you attached and the video you linked are both for the nRF5 SDK, while in your original post you were using NCS. If you&amp;#39;ve decided to use nRF5 SDK instead of NCS, you should not use the Toolchain Manager to install the toolchain or open SES, as that is for NCS. Instead you should follow a guide specifically for using SES with nRF5 SDK, as the one you have found. You should then install SES and other requirements as described in chapter 7 of the document you attached. The document&amp;nbsp;is not the latest version of the documentation, but I think it should work. The latest can however be found&amp;nbsp;&lt;a href="https://infocenter.nordicsemi.com/topic/ug_gsg_ses/UG/gsg/intro.html"&gt;here&lt;/a&gt;.&amp;nbsp;&lt;/p&gt;
&lt;p&gt;Also, could you verify which version of nrfjprog and JLink you have with the following command: &amp;quot;&lt;span&gt;nrfjprog --version&amp;quot;? Can you run &amp;quot;nrfjprog --recover&amp;quot; to recover the onboard nRF chip?&lt;/span&gt;&lt;/p&gt;

The dongle doesn&amp;#39;t have a debugger, and therefore you can&amp;#39;t debug it in SES without using an external debugger. In addition, when&amp;nbsp;programming the dongle, you should use the Programmer in &lt;a href="https://www.nordicsemi.com/Software-and-Tools/Development-Tools/nRF-Connect-for-desktop"&gt;nRF Connect for Desktop&lt;/a&gt;. If it&amp;#39;s the dongle you have, you should take a look at the&amp;nbsp;&lt;a href="https://infocenter.nordicsemi.com/index.jsp?topic=%2Fug_nrf52840_dongle%2FUG%2Fnrf52840_Dongle%2Fgetting_started.html"&gt;getting started page&lt;/a&gt;&amp;nbsp;for the dongle, as well as&amp;nbsp;&lt;a href="https://infocenter.nordicsemi.com/index.jsp?topic=%2Fug_nrf52840_dongle%2FUG%2Fnrf52840_Dongle%2Fprogramming.html&amp;amp;cp=4_0_5_4"&gt;how to program the dongle&lt;/a&gt;.&lt;/p&gt;
