I unfortunately don't know exactly what fixed it (I've been trying a lot of things) but I did use the "Toolchain Manager" app in nRF Connect to install the Connect SDK and I installed the Nordic version of Segger Embedded Studio. One of those appears to have installed whatever I was missing.

nrfjprog from the command prompt no longer has an error when I run it and pynrfjprog is also working.

Hello,

Have you installed J-Link? If not, you can install find it on Segger.com:

https://www.segger.com/downloads/jlink/

If that doesn't work:

Did you try to uninstall and reinstall nRF Command Line Tools?

Do you have any IDEs installed on your computer? If not, can you try to install Segger Embedded Studio?
