Do you want you linux box to be a part of the actual mesh?

Or do you just want it to connect as a normal BLE connection to a Proxy node - like the "phone" or "tablet" here:

The whole point of standards like BLE is that it is not specific to any particular hardware vendor/manufacturer - so, as long as your linux box has standards-compliant support, it should interwork with any BLE device or mesh.

I have done with "Starting Bluetooth Low Energy on Linux"

But, which nrf mesh program should be uploaded on nRF 52840 SDK to scan and pair with it?

Or what should be the necessary changes in nRF mesh programming.

Yes - if your "linux (Ubuntu) machine" has its own BLE hardware.
