From our developers:

This is a known bug and is caused by the thread sample cmakelist.txt using relative paths when it points to /common/overlay-ot-defaults.conf file. This will probably be fixed in a future version, but for now you would have to copy the common folder that contains the overlay file over to your source directory.

Yes, I used the nRF52840DK board configuration. All the other fields were left as default.

I'm trying to reproduce this on my end. What board did you use, nRF52840dk_nRF52840? Any of the other fields that was set to something else then the default?:

I am running on MacOS.

The error occurs when performing the build after creating a build configuration for the application.

What OS are you using, Windows?

When do you get this error, is it when you press "Create Application" or when you try to create a new build configuration for the application?
