On the nRF9160-DK it worked but not on my custom board (JLink fail).

I downgrade nRF Command tools to 10.5.3 and i can flash again.

Maybe the Arm64 binaries have an impact.

So for me, M1 Monterey and custom board, a setup that works:

nRF SDK (like you want)

nRF Connect, last version

nRF Command Tools 10.5.3

VS Code (intel version) and JLink 7.58b (intel version)

I have the same setup on Macbook air M1 with VS code intel version.

Could you check your nRF Connect for VS code extension version? Mine is v2022.3.104 installed by nRF Connect Extension Pack v2021.9.1, which I believe is the latest by far.
