You are right, settings API is not a must.

I added a partition today and use NVS apis on it and it works properly.

I am not aware of a way to have multiple setting partitions.

But do you need setting on both location ? Or if it's just extra NVS partition to store nonvolatile data to flash is ok ? If it's the case I don't see a problem define an extra partition and assign a filesystem to it to store your data using nvs APIs. You can have a look here.
