I am currently stuck with 3) I can update my devices with the MCP on the PC but not with any App on an iOS or Android device. I fixed the size of the buffers and queue which is mentioned in the hci_mem_pool_internals but I won't work with this fix. Is there anything else that need to be changed?

With an older version of the NRF Toolbox I can upgrade the devices but not with the newest one.

I tried here but couldn't reproduce the issue, the ias client still can trigger on/off the alert on the iPhone. Could you please create a support case on the support portal reporting the issue you experienced ? I would prefer to have a sniffer trace.
I think it's expected that an unbonded central shouldn't be able to connect to a peripheral that advertising with whitelist. It is the purpose of whitelisting. You need to advertise in normal mode to allow a new central to connect.

The patch for the issues #1 and #2 is working, but the log output (comment out "#define DM_DISABLE_LOGS") is broken (doesn't even compile).

S110 v6.0.0 does not allow to connect Nokia Lumia 630 (with wp8.1) to device.
