I am using a NRF9160. I would like to use nrfx_timer with a base frequency of 32MHz with the TXCO as clock source.
I saw in the documentation that timers use the base frequency of 16MHz with the XTAL as clock source.
How can I make this change?

Sorry for the delay. How do you enable modem traces?
I just saw that a new modem version has been released: 1.3.7. In the published note, it is indicated that a correction has been made for the pps: "Addressed modem instability when GNSS 1PPS functionality was turned on/off repeatedly." Maybe that was the problem?

This is the known issue that was closest to your problem description, but to verify I would need the crash addr or a modem trace.
If this issue is easy to reproduce on your end, I suggest testing with mfw v1.3.7 to verify if it is indeed this very problem that you are running into.
