we would like to use the 4th reference circuit with the QIAA footprint from the Nordic nRF52840 chip's datasheet. However, in our PCB design, can we change the placement of the capacitors around the chip? For example, can we place some of the capacitors from this reference design on the bottom layer?

There is no problem changing the placement of the decoupling capacitors on the VDD net and DEC pins, as long as they still are close to the pins.
The only part of the component layout that should not be changed much is the radio matching network:
Another thing to keep in mind when laying out the external components is to not place the 32MHz crystal too close to the RF part of the circuit or the inductors for the DCDC converter.
