I suspect that this is a phone caching issue. If you connect using a phone that has not been connected to this device before, do you still see two instances? Or try to connect to it using nRF Connect for Desktop -> Bluetooth Low Energy (requires an extra DK), do you still see two instances of that service?
If you do, can you please try to capture a sniffer trace of the devices connecting, so that I can have a look at the service discovery?
If you don't have access to another phone or another DK, can you please upload the application that you are using here in this ticket, then I can see if I see the same if I flash it to an nRF52840 DK?
