App_timer get reinitialised after waking up?

Hi, I want profile / Log the events occurring in my board and save them on to flash. Unfortunately when ever my nRF51822 goes to sleep and wakes up again APP_Timer which i created gets reinitialized and starts counting from zero again. I'm not even sure whether APP_Timer runs even when the device is in Sleep mode (Deep sleep).

A sample code will be much helpfull with Description.

Waking up from system off mode will reset RTC and is given in this table

to answer your other question, nothing except reset and wakeup mechanism works in system off(deep sleep) mode
