Does nRF52840 support over air firmware/software update? Is there any white paper or app note available?

Were you able to perform an OTA update on nRF52840? I have a setup like a border router(NCP connected), other two nRF52840 DK, and I want to upgrade nRF52840s over BLE or over the mesh. 

Is it possible?

If you want to perform OTA updates over BLE Mesh then yes this possible, please see the DFU example documentation in our nRF5 SDK for Mesh.
