The Master Control panel is replaced by the nRF Connect, here is the link: https://www.nordicsemi.com/Software-and-Tools/Development-Tools/nRF-Connect-for-desktop.

I require the ability to flash firmware OTA using BLE but it needs to be a command line tool or API that I can run from my C# code.  I do not think nRF-Connect provides a command-line interface?

Then you can have a look at these:
