Flashing Interface MCU through JTAG

The Interface MCU on my nRF52-DK (PCA10040) broke, I replaced it with the same part number (got it from the BOM) and now I am struggling to program it through the JTAG port.

I am using the AVR/ATMEL JTAGICE3 programmer and tried connecting it to the target through the J3 connector (don't have a TagConnect cable, I just soldered wires on the pads) and used the Atmel Studio "Device Programmer" but I can't read the device signature.

I noticed there isn't a written procedure on how to flash the interface MCU through JTAG/SWD and I don't really have any experience with the ATSAM family, so I'm kind of looking for directions.

The procedure to flash the interface MCU of the nrF52 DK is described on the Interface MCU firmware (FW) page. 

The J-Link OB IF firmware can be found here.

The procedure you listed requires a bootloader running on the Inteface MCU, that's not my case.

Perhaps I wasn't clear enough, I burnt the chip and subsequently replaced it with a new, virgin one.

Now I am seeking a method to flash this new chip, I reckon through the JTAG bus.

You can find the bootloader for the onboard debugger here (or more specifically here). Once you have flashed that, you can use this j-linky .hex file here.
