nRF52-DK (PCA10040) has two mysterious 12 pF capacitors C52 and C53 connected to P0.25 and P0.26 respectively (see attached picture).
Is there any special purpose for them being there? Can they be omitted?

This is a fix for errata 138: https://infocenter.nordicsemi.com/topic/errata_nRF52832_Rev2/ERR/nRF52832/Rev2/latest/anomaly_832_138.html?cp=4_2_1_0_1_35
They might not be needed, but as you do not know until you test your boards it is recommended to leave them in, or to ground the pins into the center pad (if not used).

I would recommend so. If you want to know whether you can shave them off your BOM you can just de-mount them and test radiated unwanted emissions in RX.
