We are in the development stage of a project using NRF9160. We would like to know which one is the stable version of NRF connect SDK. In the , git we can see tags like v1.2.0 , v1.3.0-rc3 etc. Please advise.

Here are all the official releases of NCS:
So tags like v1.3.0-rc3 are not. For the newest functionality, use tag v1.3.0.

Can you provide some insight as to the purpose of v1.2.1? It looks like the v1.2.1 release was tagged after v1.3.0. This seems to be causing some confusion, is there a situation in that someone would want to use v1.2.1 over v1.3.0?

Hi! I believe v.1.2.1 has some fixes in carrier_lib and bsd_lib, it's just a backport of some of the fixes made to 1.3.0 for people who have been developing in v.1.2.0 and don't want to update to 1.3.0.
If you're just starting out, we recommend v.1.3.0.
