1. At present, using the Programmer burnmodem firmware in tool nRF Connect mfw_nrf9160_1.2.0.zip step is cumbersome.

2. Is there a simpler command line tool that can burn the modem firmware directly?

We have a tool available called pynrfjprog which lets you perform modem DFU over the command line. Take a look at the answers in this ticket for a simple example.
