Cannot flash JTAG when in Secure DFU bootloader

Hi,

We are using SES on Windows to program a nrf52832 device with a SDK 16.

We are having problems with the Secure BLE DFU. We are able to perform the DFU on our devices from the bootloader and the main application.

The problem is that when we flash a new app using JTAG (using the 'Download' command in SES), the bootloader won't jump to the new app. The program is stuck in the bootloader. 

Usually, when we flash a new program using BLE DFU, the device goes right into the main app and doesn't get stuck in the bootloader. We would like it to do the same when a new app is flashed from JTAG so we don't have to bundle it everytime when debugging.

Recently ran into a similar situation.  Once the settings file was generated and merged with the bootloader (following instructions from step 2 in the link below), we were able to flash the main application from either SES or through DFU.  You will need to flash the merged hex file (Bootloader + settings) from nrfjprog after doing a chiperase.
