We have chosen to put our project and "custom board" outside of the NCS-directory. And since the newer revisions of SES, the "Open nRF Connect SDK Project" dialog window has got a new "face lift" :-)
See the potential in it, and would like to request more features into to account for us whom have "custom boards" that are outside the NCS tree ... and Projects to ...
More specifically we have a the top level: <CUSTOMER-ID> folder.
and inside this <CUSTOMER-ID> we create a <PROJECT-NAME-DIR> ... and inside this we add <CUSTOM-BOARD-NAME> ... and keep everything relate to said project inside this project folder ... etc etc...
We do this since amongst other benefits, it's easy to organise and keep everything neatly organised ... etc etc ... and in the old "Open nRF Connect SDK Project" it was a bit easier to use ... as the information about the last project we open was stored in it ... making it easier to navigate to a different project ... as when we pressed browse, it opened the "finder dialog window" in the last place [Note I'm a macOS user, so "finder is our explorer..."] ... and it was easier to handle and navigate this way ...
Now, it's easy to switch between nordics projects & sample code ... and you have a "other parties" section too ... but we never show up in it. Yes, did try to "ln -s" link .. and the "project" showed up in the project-section ... but not our custom board ...
So maybe, if you have some spare time ... have a look at the "Open nRF Connect SDK Project" from the perspective of us who don't just open "boilerplate sample code" and are learning NCS ... and instead look at it from developers managing all of their customers projects and the complexity this adds ... when we're flipping back and forth between different versions of NCS too
(Yes, from our POV the "Toolchain Manager" is still a work in progress ... thus it only begins adding support support from newer NCS's and forward ... though we still have code dating back to 1.0.0 ... and we need to mange a wide range ... so working with SES without the "TM" is what woks best for us).
