By triggering the TASKS_CAPTURE[x] task and reading the corresponding CC[x] register.
You can also use the driver function nrfx_timer_capture(), which will do both for you.

Can you post the code you used for reading it? What variable type do you store it in when reading?
The timer should always count upwards, and will overflow when it reaches the end of the CC register, it should not stop until you trigger the STOP task.
